Following various youth set-up at Academia F.C., Mojica made his debut on 25th June 2011, against Expreso Rojo.

He retained a starting spot prior to joining Llaneros FC. Further, he was loaned out to Deportivo Cali in January 2013. On 30th March of the same year, Mojica made his Categoría Primera A debut, against Itagüí.

Rayo Vallecano

On 5th July 2013, Mojica relocated to Spain, signing a one-year loan deal with Rayo Vallecano. 15th September, he made his professional and La Liga debut coming on as a 69th-minute substitute for Sebastián Fernández in a 5-0 away defeat against Málaga.

Mojica appeared in 12 games without scoring a goal throughout the campaign, as the Madrid side attained a comfortable mid-table finish. On 28 July 2014, Mojica agreed on a permanent four-year contract with Rayo and was promptly loaned to Real Valladolid.

On 31 January 2017, Mojica was again loaned but this time to fellow second-tier club Girona FC until the end of the season. Upon accomplishing promotion to the main class on, his loan spell was extended until 2018 on 18th August 2017.

Johan Mojica's International career

On 22nd March 2015, Mojica earned his first call-up to the Colombia national team for the friendlies against Bahrain and Kuwait. On 26th March, he made his international debut for Colombia in a 6–0 win.

In May 2018, he was named in Colombia’s squad for the 2018 FIFA World Cup along with his teammates David Ospina, Cristian Zapata, and Wilmar Barrios.
