Jose Carlos Marafona played Rio Ave from 1998 to 2001 in his youth career. He then played five-year for Varzim until 2006. On July 1, 2005, he was promoted to a senior team of Varzim with whom he played 58 appearances until 2010.
On July 1, 2010, Marafona was transferred to Maritimo in the 2010 Summer.After a year, he was loaned to Aves for a 2011-012 season where he played 63 games before ending loan-season.
On July 1, 2013, Marafona moved to Moreirens on a free transfer and played 25 games in his first season. He then made his Portuguese top-flight debut on August 17, 2014, where he got his clean sheet over C.D. Nacional.
